1. can't import anything using ODBC
2. can't transfer table structure and data directly to another mysql server, another domain
3.issuing SQL queries needs better editor
4. installation should be automated, easy, with configuring a few variables

I can live with that, still it's an excellent tool.
Did you try to delete some stuff and get warning about referential integrity?
